The following year, Keenum made his collegiate début in the season opener against Oregon. His final passing statistics for the season were 2 259 yards, 14 touchdowns, and 10 interceptions.

In 2008, Keenum performed even better, becoming only the second player in school history to pass for over 5,000 yards in a single season. In addition, he lead the country in total offense and helped Houston win its first bowl game in nearly three decades. In 2009, Keenum continued his impressive play, leading the Cougars to a 10-4 record. He completed the game with 48 touchdowns and over 5,800 yards of offense.

Keenum was sidelined for the remainder of the 2010 season after injuring his ACL in the third game of the year. He completed the year with a Bachelor of Arts in business administration. However, Keenum returned in 2011 after receiving a sixth year of eligibility from the NCAA. In October of that year, he set a new NCAA record for touchdown passes with nine. The following month, he established new NCAA passing yardage and completions records.
